Ram,
  thanks for the reply, I will try to rebuild the indexes. The thing is
I can't do that much on the jira part because I don't have admin access
for it, I only have root access to the linux box. Anyways I will try
that.

It does have support for LDAP. But AFAIK, not seen Jira being slow on
login when using hsql. Did you try rebuilding the indexes ?
